Do not use the Croatian rule
Croatian passports allow 45 days in Vietnam without a visa, and many Bosnians have family ties across the border. A Bosnian passport has no such right, so a stay of any length needs the e-visa.
Citizens with two passports
The passport you show at the border decides what you need. If you also hold a Croatian passport and travel on it, the 45-day exemption applies to that passport. If you travel on your Bosnian one, apply for the e-visa and enter the passport number you will use, because the e-visa is issued for one passport.
